You should always output your image files as large as you can and then resize them using resizing software such as www.kissmyimage.com remember though you are limited by your camera/lens combination.
For example:
A Nikon Coolpix 5000 (5MP) using the three shot method with FC-E8 can only produce an image of about 2800x1400 and this should be resized down to 1400x700 to display in a 400x300 viewer window for optimal viewing.
If you are to output at 4000x2000 you will end up with a falsely magnified image and a blurry one at that simply because it doesn't contain enough pixel information to be this size.
Of course using a DSLR (6+ MP) this will not be an issue. Still the same "basic" rule applies you should produce and save the image as large as possible and then resize it to meet the file and viewer window size. Your image should be 2 1/2 times the hight of the viewer window (approx).
